2009 Elantra SE. - I've heard that if I replace the stock cd/stereo with an aftermarket unit, the alarm and door locks will be killed because they're wired to work together. True?

I've never heard that and quite honestly I don't even know how that makes sense? You would leave the stock wiring in place (just get a harness adaptor to help plug into the new headunit) so I would think you wouldn't have a problem.
